How to organize my files...?

Hi... Im trying to set up and customize my xbmc and am having issues.

First, I should probably explain that my media center is being used for my collection of Doctor Who related media. All of my DVDs of the show, and it's spin off series, are stored as iso files (This way I keep all of the special features, commentaries, and such). In adition to these disk iso files, I have a collection of Audio files (from audio books, radio plays, and other non-video works).
As these are the ONLY items in my xbmc, I decided to customize it (removing the other menu options, changing out backgrounds and such), and for the most part have succeeded.

The problems I'm having:
I created subfolders for the Video menu (Doctor Who, Torchwood, The Sarah Jane Adventures). I had hoped to separate lists for each show. However, despite creating the 3 folders in Settings, I can't figure out how to assign any videos to them. Each submenu, when clicked, opens up to a blank list with no way to add to it.

Is there some way that I need to organize the files on my computer for them to show up in a smooth way like that?

Also, because all of the videos are iso files, xbmc doesnt offer any details or synapsis. I am using Transarency, and wondering if there is a better skin out there for dealing with iso files.
