videos showing in files menu

hi all
i had a few problems but nearly sorted no, one strange 1 is i have my movies in a folder called movies and if i go, videos/files/movies they are all there, however if i just go from movies on the homepage(on the bar in confluence) some are not, im guessing these dont need transcoding but just wondering why they dont appear in the proper library.
any suggestions
